Either is correct. You can pluralize an acronym by simply adding a lower case "s", regardless of where the pluralized word appears in the phrase from which the acronym is derived.

The correct term should be "in batted run".

Therefore, the correct pural of said term is "in batted runs", or IBRs for short.
