"Lucked into" Kaepernick is exactly right. He lucked into the perfect situation with Kaepernick, the qb who had literally been there at the invention of the pistol offense.
Here's a list of QBs that Harbaugh recruited to Michigan (from high school and by transfer):
John O'Korn (transfer 2015)
Jake Rudock (transfer 2015)
Alex Malzone (signed for class of 2015)
Zach Gentry (signed for class of 2015)
Brandon Peters (signed for class of 2016)
Dylan McCaffrey (signed class of 2017)
Shea Patterson (transfer 2018)
Joe Milton (signed class of 2018)
Cade McNamara (signed class of 2019)
J.D. Johnson (committed class of 2020)
J.J. McCarthy (committed class of 2021)
Not a single "dual threat" QB on that list.
And since Harbaugh arrived at Michigan, QB runs have not been a part of his offense.
In the 57 games of the Harbaugh regime, the QBs have run the ball 215 times (3.8 per game) for 1,191 yards (20.9 per game) and 14 TDs*
By way of comparison, in 2012 alone, Braxton Miller ran the ball 198 times (16.5 per game) for 1,467 yards (122.3 per game) and 13 TDs*
* I have not counted sacks as runs, and yards lost due to sacks have not been deducted from rushing totals
