I'm not making the assumption that Bob has become 'a good guy' at all...simply that I think Kensei has learned to use his ability of regeneration to heal others, possibly by introducing his own blood to whatever 'victim' he comes in contact with, i.e. Suresh using his blood to act as antidote to the original strain of the Shanti virus.
I speculate this based on A.) Claire making a comment to Bennet that maybe her blood could be used to fight disease or help burn victims.
B.) Bob sending Suresh to look for Claire for potential cures to the new Suresh-resistant virus, seemingly supporting the theory further.
And C.) Powers of which I thought I knew their limitations from season one are now showing to be much more in some cases than I thought at this point in season two, whether through some sort of evolution or simply a person learning more about their powers as they go along.
I think Adam Monroe (Kensei) somehow, helps/heals Nathan, convincing Peter that he's a 'good guy'. And that will set up a reported (spoiler) show-down between Hiro and Peter (Hiro trying to kill Kensei & Peter trying to protect him.
I still believe Bob will ultimately turn out to be one of the 'bad' guys. I'll still guess that West ends up being a 'good' guys. It's hard for me to believe he's pretending to be so emotional about "The man in the Horn-rimmed glasses" if he's part of The Company, therefore should be perfectly aware of who Bennet is.
The quotes from Tim Kring are very interesting. If he truly believes his writers, who are now on strike, have messed up the beginning of Season 2 in so many ways, wanting to end this segment and continuing the show with a 'clean slate' that could drastically effect not only plot (obviously) but characters who may have initially been set to be a major part of the continuing storyline may just get whacked to 'tie up loose ends'. The writer's strike may actually turn out to be a very good thing for the show.
